Are bio-ontologies metaphysical theories?

چکیده
Bio-ontologies are digital frameworks for handling biological and biomedical data. They consist of theoretical entities relations with explicitly defined logical structures precise definitions, whose purpose is to provide a shared language representing information be distributed integrated across diverse scientific contexts. It tempting view bio-ontologies as clear formal expressions community’s ontological commitments about their domain inquiry, integration tantamount the metaphysical unification science that some philosophers have envisaged. However, I argue local, practical, social technological factors influence design prevent us from straightforwardly reading conclusions them. discuss these complications suggest how they can overcome, revealing more general lessons development well-founded metaphysics.

Ontologies as Theories
This position paper argues that certain familiar ontology design problems are profitably addressed by treating ontologies as theories and by defining a set of operations that create new ontologies, including their constraints, out of other ontologies. The paper first illustrates how to use the operations in the context of ontology reuse. It goes further and shows how to take advantage of the op...
متن کاملOntologies and Domain Theories
Although there is consensus that a formal ontology consists of a set of axioms within some logical language, there is little consensus on how a formal ontology differs from an arbitrary theory. There is an intuitive distinction between the formal ontology and the set of domain theories that use the ontology, but there has been no characterization of this distinction in the context of first-orde...
متن کاملSurvey of existing bio-ontologies
Ontologies have become popular in the fields of intelligent information integration, cooperative information systems, electronic commerce and knowledge management. Recently, ontologies for knowledge representation in the biological domain have also appeared. This survey is intended to provide a brief state-of-art introduction into ontology-based biological systems. This work aims to investigate...
متن کاملMereological Semantics for Bio-Ontologies
Biomedical ontologies are typically structured in a biaxial way, reflecting both a taxonomic and a mereological order. Common examples such as the Gene Ontology and the Unified Medical Language System (UMLS) excel in terms of coverage but lack an adequate semantics of the mereological relations they incorporate. This shortcoming is particularly evident as far as the (non-)mandatory existence of...

The Annual Bio-Ontologies meeting (http://www.cs.man.ac.uk/ stevens/meeting03/) has now been running for 6 consecutive years, as a special interest group (SIG) of the much larger ISMB conference. It met in Brisbane, Australia, this summer, the first time it was held outside North America or Europe. The bio-ontologies meeting is 1 day long and normally has around 100 attendees. This year there w...
